Call three roofing companies for an estimate ….you did not give any measurements so I cannot give you an estimate on the roof ….plus it sounds like some of your deck {roof deck} will need replacement.

While you are gathering estimates, you can start removing the bad rock areas to see how much needs replacement. You won’t be able to tell until you tear into it and see how much mold and other damage is there. 
You don’t want to do anything until the roof is repaired at which point you can decide if you want to do it or hire someone</description>
